In this new FLCL season, many years have passed since Naota and Haruhara Haruko had an adventure together. Meanwhile, a war between two entities identified as Medical Mechanics and Fraternity has ruled over a galaxy. Enter Hidomi, a young girl who believes there is nothing too much to expect from the normal, bland life she leads, finds a teacher named Haruko at her school. Then, he sees Medical Mechanics attacking the city and Hidomi discovers a secret about her that can save everyone, a secret that only Haruko can reveal.
